In my opinion this song is about someone having a really hard time, but later on that person sees hope and a solution to his/her problem, but the "solution" is worse that the original problem. I relate this song to what's going on in my life, sometime ago I met a really pretty girl a thought she was the light at the end of the tunnel but she was a freight train coming my way.

well mine's certainly differnt from everyone elses and to me it's like at the beggining of the relationship everything's great like it was ment to be- "says it feels right this time" then everything goes wrong "soothing light at the end of the tunnel but it was just a freight train coming your way" but he ignores it "pay no mind to the distant thunder", because "beaty fills his head with wonder" and as long as he ignores it everything's goin peachy "suck up for that quick reward..." but it's killing him inside, again "and it comes to be that the soothing light at the end of the tunnel was just a freight train coming your way"
but this is just my idea and it's way out there -
To me, this song is about a person who thinks that they're happy and that everything is going fine, and they may suspect that something's wrong, but are reassured otherwise (Pay no mind to the distant thunder). The "thunder" could be the sound of the "train" coming right at him. The train at the end of the tunnel could mean that he sees the end of his hardship and right when things are going to be ok, his world comes crashing down on him.

The song is about one who goes through life sinning and paying no mind to the consequences. The freight train is the consequences, as is the "distant thunder" the subject is paying no mind to. He's a sucker for the quick reward, meaning earthly rewards. It's quite an allegorical song.

i think the song is about how you once had a four leaf clover which symbalizes the good luck you once had, then you figure out that you get a NO LEAF CLOVER and you realize that all your good luck is gone. The soothing light at the end of your tunnel seems so inviting, then you find out its just a freight train comin your way. Sometime life will seem to be going good, until you realize its not. So stay away from the NO LEAFCLOVER's ;) haha
