    Pretty straight forward, imo; seems to be about a relationship that just came to an end.

    Skyscrapers, I was just a tangled up in my own head.

    (Heat of the argument made him say things he didn't mean; the girl left so he's alone in their apartment and is asking the other buildings of the city to forgive him, since they were the only other witnesses to the fight)

    And somehow in all the madness,
    I thought that I was seeing straight.
    It ain't always pretty, but it seemed there was no other way.

    (As the argument got more and more heated, he started hurling more and more insults. Felt like if he didn't say these hurtful things, the girl would never know ("it ain't pretty but it seemed there was no other way"), so he was doing her some kind of favour)

    And I guess all I ever loved was standing right before my eyes, and I was blind.
    So skyscrapers, please forgive me.
    I stand here a penitent man.

    (Girl left for good this time... now all he can do is stand there at a loss and hope he gets another second chance even though he knows he won't)

    You were right here all the time and I was blind.

    (Loved the girl more than he realised at the time of the fight, but got wrapped up in the argument; won't look down in the sense that he'll try to be good and pure and not sin-- in reference to the religious connotations of "penitent")
