Yes, I believe the song is about Jesus's on the cross as a representation of us all.
I think the deeper meaning is about the person within each and everyone of us as individuals.
There is both good and bad in each of us.
And we all live somewhere in between the two nature's within.
And only God knows 'what will become of the man in between'.
Afterall, Jesus's did tell us.
I am within you.

I believe that this song is about Jesus on the cross with the "good thief" on a cross to his right and the "unrepentant thief" on a cross to his left, and Mary Magdelene, one of Jesus' closest followers, the "apostle to the apostles", who bore witness to the crucifixion, the burial in the tomb, and being the first to proclaim "he is risen". "The me in between", as if Jesus were telling the story, telling of the two men next to him, "make a sound of silent thunder calling from the lips of Abraham", akin to the prophet Abraham, "Lady Magdelene" proclaiming the resurrection.
