It's quite clear this song is about a woman he lost because no matter how hard he tried to make her stay, or what he said she had left anyway. Therefore living in the memories they had made by singing, now I have to live in yesterday!

Great love song about love that is gone.
It is obviously that singer is praying to god. Father is the God him self. Singer is feeling left and let down by God:

He is praying for punishment:

Later at the song singer excepts the truth and return's to God:
"Father Time
Only you can turn the page
And close the curtain on this empty stage

At the end singer is on his knees:

I'm dying at the door to your heart and I can't break through"
He is praying God almighty to use his power and return him lost love:

I believe this song to be about Sambora's mother either abandoning him and his father.

The next line seems to be either his father blaming him for her leaving or just slipping into a deep depression. Maybe both.

He just wants to see his mother again and for everything to return to how it was.
