#1 top rated interpretation:I think this song is about the Mother Goddess. Serj Tankian speaks of her often, thanking her in a pamphlet that comes with his Elect the Dead album, saying her name in both "Saving Us" and "Feed Us", speaking of her High Priestess Lilith/Nlelith in one of his songs, "Praise the Lord and Pass the Ammunition". I know it seems outlandish, but plethoras of research on the Mother Goddess and Her connection with Serj reassure me.
Alright, so in the part where the lyrics say, "And her name was Jesus", he is portraying Jesus Christ as a woman. In this way, he compares Jesus, the hand of the Christian god, to Nlelith, or Lilith, the hand of the Goddess.
"I want to fuck my way to the garden" is referring to a poem of the Goddess. In this poem, she says that she can be found at the end of desire. Seeing how the Goddess's religion was destroyed by northern invaders, again by Hebrews, abd moreover by Mohammadeans, she was seen as evil for her rituals, which were earth-loving, natural, and sexual. Most religions continue to see sexuality before marriage as evil, so Serj mocks them in this way as using the word "fuck", to push emphasis on his beliefs and to show he is not ashamed.
Lastly, is the ending. Both "the following of a Christ" and "the falling of Christ" interest me. Take a look at the term 'Christ', meaning 'the anointed one'. This seems to be a chosen one, or someone who is a cut above the rest in the eyes of the Goddess, or maybe the rest of society. Someone whom could hold this position well would be Lilith, the hand of the Goddess. So, he says "the following of a Christ", 'a' to show that it is a certain, mysterious person, not someone widely known; instead of using 'the' Christ, to show familiarity.
"The falling of Christ" shows how the Goddess is misrepresented in the Christian religion (usually as Ashtoreth) as well as the Quran and taught to be evil when indeed She is the opposite.
I know it seems ... different, but I've researched a lot and I really believe this is what it means. -

I believe that the speaker is the guru as he says "I had an out of body experience".
Then the part "lie naked on the floor" describes their cult.
And finally, the part "The following of a christ" is cried by another man who denounces the sects which pretend to know how to follow a spiritual path leading to "A christ". And by saying "A christ" he shows that they aren't really following THE christ but , they are on the opposit contributing to "the falling of Christ" (as (i think), they are totally changing the image of the Christ, since they change the way the christ would have wanted them to worship him) -

Gnosticism. The holy spirit mother sophia. The band members of system of a down have lost there souls. They have joined the dead. They can not achieve the garden. Lilith is negative feminine divinity. That's who serj is stuck with. The positive feminine divinity. The holy mother sophia. Greek for wisdom. The holy spirit is a woman. And the female christ. That is who he is referring to. He might not even know it. It might be subconscious. Inside us we all know the truth. She is always her. And her is always she. Either the bad. Or the good.

An anti religious people song. Not against god but against the people. The lyrics show it.
"I had an out of body experience the other day her name was jesus" this shows how they simply believe it because someone claimed it was true through an experience.
"And for her everyone cried" this is a reference to praying and overwhelming christians
"Try her philosophy" this lyric shows how the christians can treat people of other religion telling them over and over to try their philosophy which explains the repeated lyric
"You die for her philosophy" this is a reference to the afterlife and how people die to go to heaven part of their philosophy
The next lyrics are tough, I will leave it for someone else
"Die, die, die, why!" same as the die for philosophy part but the end is a questioning of it
"Lie naked on the floor and, let the Messiah run through my soul" describes what they do to have jesus go through them and cleanse them
"Cause everyone needs a motherf*cker!" Ehhh... I think this one is saying that God is their motherf*cker and it's from their view saying that everyone should follow him
"The falling of christ... The following of christ" the following of christ is talking about christians and the falling of christ I believe is depicting his death and how people followed him before he fell.
