Anthem, released in 1992 on the album The Future, is among the first songs that come to my mind when asked about a song with a spiritual core message: how to deal with the imperfection of the world - especially when striving for high ideals.
The core lines, to me, are:
There is a crack in everything / That’s how the light gets in.
The chorus may refer to Kabbalistic wisdom (Isaac Luria).

While it is important to honestly realize the fallen state of the world, this is no reason to despair! It is supposed to be like this, so we get reminded not to feel at home, but to look (within ourselves, not on the outside) for the original kingdom.
There may be a reference to the Kabbalah: Isaac Luria described how the Sephirot vessels were shattered.
