I was always under the impression this song was about the atom bomb Cheers Tom Dickson.

I always imagined it was about Hiroshima or nagasaki.

Indeed it is about nuclear war. but the meaning is a bit deeper than that. Most of us have some knowledge of the new testament and the predicted second coming of Christ, the Son. Well, I interpret the song to mean that the son returns in a blinding flash of light, which is a nuclear detonation, probably many all over the world, which will destroy the majority of mankind. Those left are described in the song similarly to how the bible describes the fate for those not taken during the second coming. At the end the song states that the sun (son) has left the earth.
I'm not sure this is a correct interpretation of the songwriter ian campbell's intent, but to me it is a possibility. -

It's about a nuclear holocaust. The sun represents the missile.
