He knows Jesus can save him, but feels he's too far gone, and if the Devil doesn't take him, it will be a miracle.
"Do you believe you're missing out?
That everything good is happening somewhere else
But with nobody in your bed
The night is hard to get through"
He questions all the good things happening to everyone else (his prayers NOT being answered) and then leading into more doubt in God. Being alone in life and death, not having anyone to share his fears with.
"And I will die all alone
And when I arrive I won’t know anyone"
Everyone dies alone, even surrounded by loved ones, you are alone in death. He feels those around him will possibly go to heaven, when he feels he will go to hell.
"Well, Jesus Christ, I’m alone again
So what did you do those three days you were dead?
Because this problem's gonna last
More than the weekend"
He asks Jesus "What" he did those 3 days he was dead, I believe implying :How did you deal with those 3 days? Implying that he can't handle it, and this problem won't go away until he is dead.

In great uncertainty he asks if he will go to heaven:
"Well, Jesus Christ I’m not scared to die
I’m a little bit scared of what comes after
Do I get the gold chariot
Do I float through the ceiling"
Or if his dark side/deeds will send him to hell and he will no longer exist:
"Do I divide and fall apart
Cause my bright is too slight to hold back all my dark"

And at the gates does Thomas ask to see my hands?"
The ship going down in sight of land lends credence to the fact that it's a fine line between heaven and hell based on this actions in life, a question of morality perhaps. Thomas also questioned the legitimacy of Jesus Christ to the other Apostles (see John 20: 24-29) in other words, unless he sees the nail marks on Jesus' hands, he believes he is an imposter.

Here he eludes to Judas, stabbing Jesus in the back. He thinks ignorantly that he can outwit Jesus, that he knows better, and that he will stab him in the back again to get what he needs/wants. Thus propelling him to hell instead of heaven.
"So do you think that we could work out a sign
So I'll know it's you and that it's over so I won't even try"
Here he is giving up entirely, asking Jesus to just tell him when he is coming for him, so that he no longer has to try and hide his dark side.
Basically he is his own worst enemy. I simply love this song, it's poetic, it's beautiful and whether you believe in god or not, it makes you question your own morality. It's one of, if not the most powerful song to ever grace my ears. -
