Mary was in one of the towers.
She is his girlfriend and now she's missing.
The "black hole on the horizon" refers to the hole in the NYC skyline after the towers fell.
"Seven days, seven candles
In my window lighting your way" refers to the belief that trapped victims could survive for a week and be rescued alive.
Finally "Waitin' for that shout from the crowd" refers to the cheers that went up from the rescue workers whenever someone was recovered in the days immediately following the tragedy.
