Emerald city= Seattle.
In Northern Downpour there is a line that goes "I missed your skin when you were east, you clicked your heels and wished for me".
Ryan was in New York to celebrate his 21st birthday, Brendon was in Seattle. (Lmao guess what is in the east from Seattle). In the middle of the night Ryan booked a plane and flew 5 hours to Seattle to meet Brendon without telling anyone, not even his girlfriend. "Clicking your heels" is a Wizards of Oz reference. Dorothy clicked her heels and wished to go home. Emerald city is also a wizards of Oz reference, but it is the nickname of Seattle too. So.... Ryan "clicked his heels and flew home to Seattle. To Brendon. Ryan tweeted "One day we'll settle in Seattle" and both often talked about Seattle as their favorite City and how they would like to live there and stuff. After the split Brendon has cried on stage in Seattle by the way...
Kaleidoscope eyes refers to drug use. They were constantly on psychedelics while writing Pretty. Odd. The album is also inspired by the Beatles.
The whole song, no the whole album screams "Ryden was real and the government knows it". Don't let me get started on the sun and moon theory or this is turning into an essay. -
I think this song is definitely about sex. Probably someone from Seattle visiting Vegas that was supposed to be a one night stand but the sex was great.

As romantic as "I'm just a white blood cell fighting like hell for you" is, the things you think when you are in lust can be pretty intense and poetic.
I love the way Ryan and Brendan are still shipped this long after. They have literally been apart now longer than they were together. I am over here feeling old and also laughing my a** off. -

I definitely think this song is about Ryan Ross, especially the reference to "Emerald City" which if you google Emerald City it comes up at Seattle, which is a really important city to Ryan, quoting his Live Journal "One day we'll settle in Seattle". It doesn't have to be about "Ryden" but the two of them definitely shared something really strong.

I always thought of it as a guy loves a girl (or guy) and the person he likes doesn't like that he is a drug addict (hence the name Kaleidascope eyes, meaning high on acid or lsd) and is trying to change him. The guy is trying to pull himself together for his crush but is afraid that he will fail and keeps going back and relying on drugs. Plus bRendon said in an interview that no songs are about past band members... sadly.. Rylan has to be real!

While I could agree with it being about Ryan, I thought of it a little differently.
I thought of Brendon as being the disappearing act done poorly, as in maybe after the split he didn't intend to talk to Ryan (to disappear from his life, per say) but couldn't help himself. If he'd succeeded he thinks Ryan would be quite sorry (miss him sorely).
Brendon looks like the cat that ate the canary, and coughing up feathers, as he perhaps cannot seem to disguise his feelings very well; he is very transparent to Ryan at the very least.
The chorus seems pretty obvious (and let's face it; I love thinking of Ryan as a "downtown girl").
As for the crook with no intent or stash, Brendon perhaps felt left with large shoes to fill when Ryan left, taking over lyrics and more music and all, but was unprepared or struggling a bit (no intent or stash) and is just playing it by ear so to speak, pouring gasoline on the vault just to burn the cash, almost as if he does what he does for lack of anything else to do.
The "whimpering my name" bit also seems quite self-explanatory indeed, as does the bridge.
But yeah, that's just one take on it. -
Personally, I think all of vices and virtues is about Ryan Ross.

Pour gasoline on the vault just to burn the cash." Ryan has left, he feels bad about it, or like Brendon doesn't understand(no intent or stash). He wants to forget it happened.

I think the lyric is "I'm just a crook", not crack.
