Well, personally I think this song is about Gerard's wife. Since the song has a lot of lyrics about love.

My take:
"Well my gun, fires seven different shades of shit, so whats your favorite color, Punk?"
Basically, either the speaker is ironically asking the victim how bad he'd like his death to be or is holding a symbolic gun and giving the victim an choice as to how they will bring about their own destruction.
To me this seems to mean that he's going to kill the person in question anyway, obviously. Stating that his gun fired 7 shades of shit could possibly refer to the 7 deadly sins (not likely to be referring to an actual gun because most revolvers fire 6 or 10 shots, although there are a few 7 shooters and in another song "Hang Em High the lyrics say "Grab your six-gun from your back" leading you to believe if not for a specific reason the lyrics would have mentioned another 6 shooter). Also there is some irony that he is giving the victim a choice as to how badly he would like to die.
Given the 7 deadly sins theory [i.e. each bullet stands for one of the sins (Lust, Gluttony, Greed, Sloth, Wrath, Envy, and Pride)] it could mean that we all as human beings are going to suffer from one which, which will lead do our demise. Following this idea, the speaker (assumedly Gerard) is acting as a person in power and allowing the victim to choose their own demise, as apposed to the idea of the speaker holding a literal gun to the victim.
