It's about the band's journey, I think. There is definitely a reference to one of the moments that led to the formation of MCR. That being, the September 11, 2001 tragedy.
"He was there the day the towers fell" Referencing the World Trade Center. Gerard was in New York City during the attacks, and saw the collapse of the towers.
"We would all build towers of our own." He's using towers as a metaphor for the band, and anything else that came around due to the attacks.

It sounds like it's both about the journey of the band from their formation to now and wishing that their heart (all that they advocated for during their time active in the media) continues on far past when they're gone.
They also seem to be commenting on the act to illegalize abortion in the USA. They're passing a lot of criticism onto the patriarchal, religious folk for trying to control and put down women, which is especially seen in the line 'He always gets to die a saint but she will always be the whore'.
They're telling the religious folk to stop forcing their own religious values onto all else (as it's harmful!)-- 'As you stumble through your last crusade, will you welcome your extinction in the morning rays?'.
Not to mention the call to action of 'You must fix your heart' and 'Against change'... 'against faith (antihero)' (which very well could be talking about the religious folks' view of those who get abortions)...'We are free (the guiltiness is yours)'.
