I believe they wrote this song based on what was just happening... The atomic bomb! This song was meant to signify the human population as a whole... we created this horrible weapon and have to face the repercussions!

Chester (at least I think it was him) himself said that the song is about admitting to your faults and all the things you have done wrong in your life and starting over.

It's probably about a witness who knew the truth but didn't instead told a lie.

I think this song is this Linkin Park is singing this song representing the whole world and what we have done wrong to make it the way it is. If you have ever seen the music video, they show all of the bad things and the wrongs people are doing.

This song is about the human race (us) destroying the world and everything we take for granted. When paired with the video, the whole part of "forgiving" and "let mercy come" seems sarcastic. Like how can we even deserve forgiveness.

Okay this may sound crazy but since minutes to midnight was the album they wrote after getting back together, I think they are reflecting on the reasons why they broke up and regretting them,

Probs the best sum up of this, these guys are modern day Shakespeares. The theme is MOVING ON and FORGIVING yourself, letting go of the past.
In life, when you don't let go of the harm you may have done, the guilt stays inside of you, and you'll keep doing harm.
This is about mercy, and the moment you feel ripe to let go and forgive yourself.
Feeling you're good enough to forgive yourself.
It's a very emotional and I'd like to say spiritual song. -
Wow mach your interpretation is WAY out there, I agree that is about both problems in the world and what we have done to ruin it, and hurting some1 close but wants them to forgive.

The meaning behind them reach even the lowest parts of the soul and allow you to open your mind to a broader concept
my look on the song shows that humanity its in whole needs to start again, the things we've all done and are doing the clips in the video do not just depict America but the world in a whole the song may be about there band changing but the deeper meaning shows that as a world we can start over with no pain no tears and no blood but it takes a change to undo what we've done
