Yea I agree, I believe it's about this man that's in a relationship with girl who questions about everything that appears odd to her. She wants to reach out and be unique and original but she doesn't want to be alone. He tries to tell her but stops lecturing her feeling she`ll never get it

Okay, so I'm back to pointing out the obvious, but what does it matter??
This song is about being in love with a mentally unstable girl, much like Sam was in Benny and Joon. She's wondering why he's with her, and he's trying to explain, but eventually just gives up, realizing that she already knows.
