   I agree this song is definitely about the rapes that a priest committed on young boys. If you search devil in a midnight mass on wikipedia it gives you part of an interview where Ben (the lead singer) says about that.

   "Forgive me Father"...won'T make it right-
   they mean if you forgive the father for touching you that it won't make it right and maybe the priest might keep on doing it
   
   Silent night for the rest of my life-
   you'll be better of being silent about being raped or I I(the kids) don't want to talk.
   
   Violent knight at the edge of your knife-
   If it keeps happening(rapes) I should kill myself

   and at the end when all the kids mouths are missing that means that they haven't spoken about the rapes. And the kid that's being chased by the apparition he's being haunted by the thought of the raping

   Along with sexual harassment from the priest interpretation, I believe it can also be a statement against the catholic church for once you're in, you and everyone in your family is basically sucked in as well.
