I think it's two sides arguing their mindsets. The misanthrope wanting to stray from humans, his mindset is that humans are disgusting evil, and society or just people, their mindset being that this misanthrope is stupid and that their ideas of living are better than his. It feels passive aggressive to me, as if they are angry at the other for their wild mindsets. But they still have their minds open enough to say whoever knows, either of them could be right.

Religion vs. Science maybe?
Pete's usually pretty illusive about about his lyrics but try this on for size:
The city is saving grace= the population tends to keep keep religion sacred
But whoever knows= pretty obvious he's stating that no one can know for sure
Why he roll the eyes back= perhaps someone scoffing at religion who is sided with science or vice versa
The pre chorus= we won't lie about that he himself questions religion, the protect my blinded sight is a reference to him not seeing science's way due to beliefs also to say we evolved from somthing mocks certain those beleifs
Chorus= that world is calling, so I'm crawling back to sea... perhaps he see's it both ways and he's changing his posistion or can see it both ways.... pretty much the gist of the theme throughout the song for me... I put it as a first person account for ease but I believe when Pete writes he does so as an omnipitent moderator between both sides and perhaps see's views on both sides of the argument, like most do. I very well could be dead wrong, I have been more often than not. Anyway, this is my take on this particular song and thanks for reading... peace,
