I agree that it doesn't sound like it fits the religion thing, but that's straight from Brandon Boyd's mouth. I read an interview about various song meanings and this song is anti-religion, specifically anti-Christianity.
"Favorite things is my personal beliefs about religion and how it oppresses the things I enjoy the most. Unfortunately, the simplest things, such as thinking for myself, creating my own reality and being whatever the hell I want to be each day of my life, are a sin. To be a good Christian basically means to give up the reigns of your life and let some unseen force do it for you."

I am sorry, but I kind of dessagre with the opinion of chesecakemafia.
In my point of view the song is about a relationship between two people who are always fighting, and coliding with one another. That way, the things that make the other person mad are his favourite things, becouse he love to see the other person pissed off.
