I think the interpretation that its about Jesus is very interesting and it does make sense. However, I remember hearing Billy Corgan say that the song is called "thirty three" because when he was very happy in his relationship with his ex-wife a psychic told him his life would change very much when he was 33. I think the words are directed at his ex-wife. He's saying that regardless of anything that happens or what anyone says their love for each other can last forever.

For what it's worth, I believe the songwriter was imagining how Jesus would feel if he was incarnated back to Earth... looked at in this way, the whole song makes sense; to me it doesn't make sense in any other way.
