    the song is about Billy Corgan's secret gay relationship with sister Mary boom boom(the drag queen nun persona of Jack Fertig) .this is implied when billy says "I ma the sister" when he talkers about Mary being a good girl he is talking about sister Mary boom boom the line "I wanna fill you up" is relating too gay sex. and the use of the pronouns she/her is a metephor for the discrimination of gay people causing them too hide their relationship.

    Song is obviously about Courtney Love and their relationship back in the day.

    This is a song about his dysfunctional relationship with his mother.

    To me it seems that the song is about stalking and rape.
    "Mary had a little lamb, her face was white as snow
    and everywhere that mary went i was sure to go"
    The stalker is the lamb, she is always scared, He follows her everywhere. An then there is the rest of the song with rape plastered here and there.
